MMC for finance in the city Jolidee Matongo confirmed the mayor has passed away but could not provide more details.
On July 3, the city said Makhubo, 53, had been hospitalised with Covid-19 complications.
He was diagnosed with the coronavirus late last month and had gone into self-quarantine.
